Description

Long-running custom tools (window captures, image grading) exceeded the hub's default 30 s command budget, and the caller received {success:false, error:"TimeoutError", hint:null}. Nothing said that the command might still be running, so agents carried on and read the previous run's files as if the tool had executed. Over stdio, a status poll could also keep its worker thread on the socket long after the caller had given up.

Type of Change

  • Bug fix (non-breaking change that fixes an issue)
  • Test update

Changes Made

  • Custom tools default to timeout_seconds=300. An explicit caller value wins, whether timeout_seconds or timeoutSeconds, and the hub honors up to 3600.
  • Transport timeouts say what a timeout means: the command may or may not have executed, its effects should be checked once the editor reports ready_for_tools, and long tools should pass timeout_seconds. Structured data carries reason=unity_timeout.
  • CustomToolService._normalize_response keeps the hint field, except after a unity_timeout, where a retry could run the tool twice. The polling deadline likewise warns that the operation may still be running and carries no retry hint.
  • Each status poll gets only what is left of the polling budget and is cut off at the polling deadline. Over stdio the same budget (budget_s) is passed down, so the worker thread ends by itself.
  • In the stdio transport, a command never outlives its deadline. The budget starts before the connection lookup. The I/O lock is waited for only while the budget lasts, and it is held from the liveness check through send, receive and the close after a failure. Sends and every receive are capped to the remaining time. The reload preflight is bounded the same way, and the handshake ends at the earlier of its own timeout and the deadline. The liveness check keeps the socket's timeout instead of clearing it.
  • New tests in Server/tests/test_custom_tool_timeouts.py.

Compatibility / Package Source

  • Unity version(s) tested: Unity 6000.0.78f1 and 6000.5.2f1 (server-side change; the editors talked to the patched server)
  • Package source used (#beta, #main, tag, branch, or file:): tag v10.3.0-glitchr.5 of meiyasan/unity-mcp (https://github.com/meiyasan/unity-mcp.git?path=/MCPForUnity#v10.3.0-glitchr.5): v10.3.0 plus these fixes. This PR is the same change on beta.
  • Resolved commit hash from Packages/packages-lock.json (if using a Git package URL): n/a (server-side change)

Testing/Screenshots/Recordings

  • Python tests (cd Server && uv run pytest tests/ -v): 1595 passed, 18 skipped on this branch (e33a972); the socket-timing tests passed 10 of 10 repeated runs
  • Not applicable (explain why in Additional Notes): Unity EditMode/PlayMode tests and the package compile check, because no Unity code is touched

Documentation Updates

No tools or resources are added, removed or modified, so the generated documentation does not change.

Related Issues

None.

Additional Notes

This is a server-only change. The new tests were also run against beta's server code, where they fail (17 failed, 2 passed), which shows the problems are still present there. Every CodeRabbit finding, including those outside the diff, is answered with the fixing commit and its test. The change is in use across 14 Unity projects (Unity 6000.0.78f1 and 6000.5.2f1) from the tag above.

Summary by CodeRabbit

  • Bug Fixes
    • Custom-tool operations now default to a five-minute timeout when none is specified, while preserving caller-provided timeout values.
    • Polling, connection setup, and command retries respect the remaining time budget. Timeout results retain the latest available response and warn that an operation may still be running.
    • Unity timeout messages clarify that a command may or may not have executed, advise verifying its effects before rerunning, and state the 3,600-second timeout limit.
    • Timeout responses retain available response data.

Custom-tool commands receive a 300-second default timeout when neither supported timeout parameter is supplied. Polling and Unity command calls use bounded time budgets. Unity timeout responses include execution guidance and unity_timeout data.

Changes: Unity timeout handling

Layer / File(s) Summary
Deadline-bounded connection operations
Server/src/transport/legacy/unity_connection.py, Server/tests/test_custom_tool_timeouts.py, Server/tests/integration/test_connection_deadline.py
Connection setup, socket reads and writes, lock acquisition, and reload preflight use deadlines. Tests cover deadline-bounded operations and connection behavior.
Command budget propagation
Server/src/transport/legacy/unity_connection.py, Server/tests/test_custom_tool_timeouts.py, Server/tests/integration/test_connection_deadline.py
Command helpers accept an optional budget_s cap. The deadline starts before instance lookup and is passed through connection acquisition. Tests cover propagation and budget limits.
Custom-tool polling and timeout responses
Server/src/services/custom_tool_service.py, Server/src/transport/unity_transport.py, Server/tests/test_custom_tool_timeouts.py
Custom-tool execution adds a conditional 300-second default and bounds polling by the remaining deadline. Unity timeout responses include unity_timeout data. Response normalization clears retry hints for that reason.

Custom tools now default to a 300-second budget, and polling and Unity connection operations are bounded by their deadlines. Timeout responses state that execution is uncertain and carry no retry hint. No actionable merge-blocking risk remains; a deadline overshoot of a fraction of a second is possible at the edges.

Long-running custom tools (captures, image comparison) exceeded the
hub's default 30s command budget and callers got the five words
{success:false, error:"TimeoutError", hint:null} - after which agents
carried on reading stale on-disk artifacts as if the tool had run.

- custom tools now default to timeout_seconds=300 (explicit caller
values win; hub honors up to 3600)
- CustomToolService._normalize_response no longer drops the hint field
- transport-level timeouts now say what a timeout means: the command
may or may not have executed, verify effects once editor state
  reports ready_for_tools, and pass timeout_seconds for long tools;
  structured data carries reason=unity_timeout
- _poll_until_complete timeout message gains the same warning + retry
  hint
…the polling deadline

Review follow-up.

- The 300 s default was added with setdefault("timeout_seconds"), and the hub reads timeout_seconds
before timeoutSeconds, so a caller's explicit timeoutSeconds lost to the default. The default is
now added only when neither spelling is present.
- The polling-deadline response no longer carries hint="retry": the operation may still be running,
and resubmitting it could run it twice. The message still says to verify its effects first.

Tests: an explicit timeoutSeconds is passed through untouched; the polling-deadline response says the
operation may still be running and has no hint.

…ling budget

Review follow-up. A poll copies the tool's parameters, including the 300 s default command budget,
so one status poll could wait far past max_poll_seconds. Each poll now asks for the remaining budget
(at least 1 s; any timeoutSeconds copy is dropped). The hub's 30 s minimum wait is unchanged: it
applies to every command, and it bounds a poll's overrun to 30 s.

Test: a poll's timeout_seconds is within the remaining budget.

Review follow-up for the point in the CodeRabbit review body (each poll should use the remaining budget):

Fixed in 79b20c9. A poll copied the tool's parameters, including the 300 s default, so one status poll could wait well past max_poll_seconds. Each poll now passes what is left of the polling budget as timeout_seconds (at least 1 s, any timeoutSeconds copy dropped). Test: test_each_poll_waits_no_longer_than_the_remaining_budget.

I left PluginHub.send_command's 30 s minimum wait unchanged: it applies to every command, not only polls, and lowering it is a wider change than this PR. It bounds a poll's overrun past the deadline to 30 s.

Python tests: 1581 passed, 18 skipped on this branch.

Suppress retry for unity_timeout in custom-tool normalization.

The timeout can represent a command that already executed. _normalize_response now exposes the transport’s generic hint="retry" to custom-tool callers, while the timeout message requires effect verification before any rerun. Suppress this hint only for data.reason == "unity_timeout" and preserve it for other responses. Keep the transport assertion at test line 121; the transport emitted this hint before the PR.

Suggested fix
         if isinstance(response, dict):
+ data = response.get(
+ "data", response) if "data" not in response else response["data"]
+ hint = response.get("hint")
+            if isinstance(data, dict) and data.get("reason") == "unity_timeout":
+ hint = None
             return MCPResponse(
                 success=response.get("success", True),
                 message=response.get("message"),
                 error=response.get("error"),
- data=response.get(
- "data", response) if "data" not in response else response["data"],
- hint=response.get("hint"),
+ data=data,
+ hint=hint,
             )

Add a normalization test with data={"reason": "unity_timeout"} that asserts result.hint is None. Do not change the direct transport test to expect None.

Each poll already asks for only the remaining budget, but the hub waits at least its
30 s default for any command, so a poll with 1 s left could still wait 30 s. The poll
is now bounded with asyncio.wait_for on the remaining budget (the hub drops the pending
command when cancelled), and the sleep before it is clamped to the deadline too.

Test: a hung poll with max_poll_seconds=1 ends in under 2 s (30.1 s before).

…deadline

On stdio a poll runs send_command_with_retry in an executor thread. asyncio.wait_for
stops waiting at the deadline but cannot stop that thread, which kept going until
command_total_timeout (90 s by default) while holding the connection's I/O lock.
send_command_with_retry and async_send_command_with_retry take an optional budget_s
that can only shorten that deadline (the socket connect/receive timeouts and the
reload wait are already capped by it), and each poll passes what is left of its
budget. A poll is skipped once nothing is left.

Tests: with a blocking stdio connection and max_poll_seconds=1, the poll thread gets a
deadline within the budget and ends by it (before: a 90 s deadline, still running when
the poll returned); budget_s shortens but never extends the configured deadline.

send_command_with_retry created its deadline after get_unity_connection(), so the
time spent finding the instance, connecting and handshaking did not count, and a
command whose caller had already given up (a status poll past its deadline) could
still be sent. The deadline is now created first and passed through
get_unity_connection, UnityConnectionPool.get_connection and UnityConnection.connect,
which caps its connect and handshake timeouts to it (all optional arguments); if the
lookup spent the whole budget, the command is not sent.

Tests: a slow lookup leaves less of the budget, and one that spends it all sends
nothing; connect caps its socket timeout to the deadline (both fail before). The
existing deadline test's get_unity_connection fake accepts the new argument.

If send_command finds a stale socket, it calls connect with a capped connect timeout but no deadline. The handshake then uses the full configured handshake_timeout. …cket

- The I/O lock is awaited only for what is left of the budget, and nothing is
sent once the deadline has passed; a command that times out waiting leaves
the socket to the command holding it.
- Sends and every receive are capped to the remaining budget, so a response
arriving in pieces, or a payload Unity does not read, cannot hold the
  connection past it.
- The liveness peek restores the socket timeout instead of clearing it with
  setblocking(True).
- A reconnect passes the deadline to the handshake.
- A custom tool's unity_timeout carries no retry hint: it may have run, so its
effects are to be checked rather than the tool resubmitted.

Follow-up for the points in the CodeRabbit review bodies that were outside the diff. All fixed in 8307d67:

  • Bound the wait for the I/O lock (unity_connection.py, around line 382): the lock is now awaited only for what is left of the deadline. The deadline is checked again once the lock is held, and nothing is sent after it has passed. A command that runs out of time this way raises without closing the socket, because another command may still be using it. Test: test_a_command_waits_for_the_connection_only_while_its_budget_lasts.
  • Apply the deadline to each receive (around line 166): receive_full_response and _read_exact take the deadline and cap every recv to what is left of it, in both framed and legacy modes. Test: test_a_response_in_pieces_is_cut_off_at_the_deadline (one byte every 0.2 s against a 0.5 s deadline).
  • Apply the deadline before sending the payload (around line 391): the socket timeout is set from the remaining deadline before both sendall calls. The root cause is fixed too: _ensure_live_connection now restores the socket's timeout instead of calling setblocking(True), which cleared it. Tests: test_a_send_unity_does_not_read_is_cut_off_at_the_deadline, test_the_liveness_check_keeps_the_socket_timeout.
  • Pass the deadline to reconnect handshakes (around lines 372-373): the reconnect in send_command now passes deadline=deadline to connect. Test: test_a_reconnect_handshake_spends_the_command_budget.
  • Suppress retry for unity_timeout in custom-tool normalization (custom_tool_service.py, around line 297): _normalize_response drops the hint when data.reason == "unity_timeout" and keeps it for every other response. The direct transport test still expects retry. Test: test_a_timed_out_custom_tool_carries_no_retry_hint.

Each of the six new tests fails on the previous head and passes now; the timing tests passed 10 out of 10 runs. An existing fake connect in test_connection_deadline.py now accepts deadline. Python tests: 1592 passed, 18 skipped on this branch.

Outside diff Bound the reload preflight’s lock wait.

370-371: Major · Stability & Availability · Quick win

Bound the reload preflight’s lock wait.

If another command holds _io_lock while the status file reports reloading, this preflight waits without a deadline. A timed-out stdio poll can therefore leave its executor thread blocked after asyncio.wait_for returns. Apply the command deadline to this lock acquisition too, and leave the active command’s socket untouched if the wait expires. (raw.githubusercontent.com)

Bound the reload preflight’s acquisition of self._io_lock by the active command

the active command’s socket remains untouched.

…ile the budget lasts

When Unity reports a reload, send_command drops the socket under the I/O lock.
That lock is now awaited only until the command's deadline; if another command
still holds it, that command owns the socket and is left alone.

Follow-up for Bound the reload preflight's lock wait (unity_connection.py, around lines 370-371): fixed in 36f5fab. When the status file reports a reload, the preflight now waits for _io_lock only until the command's deadline. If another command still holds the lock, the preflight leaves that command's socket alone and still returns the reloading response. The wait is computed by the same _lock_wait(deadline) helper as the send path. Test: test_the_reload_preflight_waits_for_the_connection_only_while_the_budget_lasts (fails on the previous head). Python tests: 1593 passed, 18 skipped on this branch.

Outside diff Protect the liveness check with the I/O lock.

400-400: Major · Stability & Availability · Heavy lift

Protect the liveness check with the I/O lock.

A second command can read the socket timeout in _ensure_live_connection while the first command holds _io_lock. If the first command then sets its deadline timeout, the second command can restore the older, longer timeout before the first command calls sendall. The send can then block past its deadline.

Acquire _io_lock before the liveness check and keep socket timeout changes serialized.

Update the command path around _ensure_live_connection to acquire _io_lock
before checking liveness and keep the lock held while socket timeouts are read
or changed, preventing concurrent commands from restoring a stale timeout before
sendall.
Outside diff Do not rebase the handshake deadline.

80-91: Minor · Stability & Availability · Quick win

Do not rebase the handshake deadline.

_cap_to_deadline can return the configured handshake timeout when the caller deadline is long, so using the caller deadline directly would remove config.handshake_timeout. The current rebasing also allows the handshake loop to pass the caller’s absolute deadline when only a small budget remains.

Use the earlier of the configured handshake deadline and the caller deadline.

Update the strict handshake loop to preserve both timeout limits: derive a
handshake deadline from the configured handshake timeout, then use the earlier
of it and the existing caller deadline when one is set. Do not overwrite or
rebase the caller deadline; use the resulting handshake deadline for the loop
condition.

…both handshake limits

- send_command takes the I/O lock before the liveness check and holds it
through connect, send, receive and the close after a failure, so no
command changes the socket or its timeout while another is using it.
Port rediscovery and the backoff sleep run after the lock is released.
- The handshake ends at the earlier of the configured handshake timeout and
the caller's deadline, and each of its reads is capped to that, instead of
  rebasing the caller's deadline.

Follow-up for the two points in the latest review body, both fixed in e33a972:

  • Protect the liveness check with the I/O lock (around line 400): send_command now takes _io_lock, with the bounded wait, before _ensure_live_connection. It holds the lock through connect, send, receive and the close after a failure, so no command reads or resets the socket or its timeout while another is using it. Port rediscovery and the backoff sleep run after the lock is released. Test: test_a_waiting_command_leaves_the_socket_alone_until_its_turn.
  • Do not rebase the handshake deadline (around lines 80-91): applied as suggested. The loop uses handshake_deadline = min(deadline, now + handshake_timeout) and leaves the caller's deadline untouched. Each handshake read is also capped to that deadline. Test: test_the_handshake_ends_at_the_earlier_of_its_timeout_and_the_deadline (a byte every 0.45 s against a 0.5 s deadline and a 5 s handshake timeout).

Both tests fail on the previous head. The timing tests passed 10 out of 10 runs. Python tests: 1595 passed, 18 skipped on this branch.
