Continue on python 3.15 integration: Update dependencies, and fix CI matrix, format gate and venv, fix makefile drift - #314

Cannot build an overlay database because the source root "/__w/typeagent-py/typeagent-py" is not inside a git repository. Falling back to creating a normal full database instead.
